Now... he kills them because they are human and had a choice, but they didn't have a choice, but did he know that? I guess that is the real question. He doesn't seem to know it when he kills them, but he never looks back on it later once he realizes what happened to them. At no point does he regret that he could only save Ashi while the rest perished.

Wow. You blasted through that in record time.
IMO it starts out pretty strong with a lot of classic "Samurai Jack" moments, with a lot of visuals and symbolism, but everything starts to waver when everyone starts to talk. Things start to get explained instead of just showing it. Jack and Ashi's relationship should have been very visual with both of them speaking little but slowly starting to gain a respect for each other. Instead they jabber on and on and the visuals fall to the wayside. It becomes a very basic story after that.

Thing is... their relationship was developing to that point in just that way. But instead with Jack as mentor. Then blammo, romantic stuff out of nowhere. It kinda came out of nowhere.
I skipped some parts of it, I admit.
But the whole ending bit with Aishi in the dark blob thing just got me thinking: "Oh look, Princess Mononoke ripoff. Great."

Oh, and I think that tree at the end of the final episode is supposed to be the same tree that Jack showed to Ashi when she wanted the truth.

Oh, and I just remembered this.
So when Ashi asks if Aku created the stars in the sky Jack acts appalled and indignant at such a ridiculous statement. Then he immediately tells her a story about THE SUN AND THE MOON RIDING AROUND ON A BIRD AND SHOOTING ARROWS INTO THE SKY!!!!
Probably also told her rain is angels crying, Santa Claus comes down the chimney on Christmas, and if you step on a crack you'll break your mother's back.
Yeah, this is the guy she goes to for the truth.
